What's a good video editing program that supports .mov files?

Assuming the mov to mp4 kludge does not work for you (MP4 was based on later mov container and so can often just rename and most of what gets stuck in there is a standard format).

Avisynth has a couple of specific filters:

and there is also a "port" of ffmpeg (which should do quicktime as well):

Try the first two if you like but the ffmpegsource is not bad (quicktime is probably worse that wmv in the ranking of containers in my head so I have not really tested these to destruction like I do other parts).

Avisynth is an extremely powerful video editor but you can also just use the source features of it and pipe it to just about every editor going (or just give it to virtualdub and encode a lossless file from that for use later).
