Both. It can do system title saves as well.

For now you can use this on any FW that can run Ironhax/Tubehax/Ninjax 2.0

You should be able to transfer the save using save_manager if you can run tubehax or the other hax's. Just backup the Sky3ds then restore to the eshop version. I assume it would be best to already have a save on the eShop to overwrite instead of just trying to create it from scratch.

I don't think the save files contain cart specific info, but I could be wrong.
It would seem more likely that the header info could be retrieved from RAM -- I haven't looked into that though.

It's not working for me

It just freeze on a black screen with some weird pixels on it after I select the game to use.

Which game? Happened to me too with animal crossing. Just press A on the glitchy screen, wait 5 sec, then hard reset then go to your SD card

EDIT: ALSO to install the save press B on the glitchy screen

Tried with Monster Hunter 4, testing now with other game

Tried with Super Smash Bros, despite the glitchy screen, worked fine. Just followed these instructions, same for Animal Crossing New Leaf:
