As some of you may know, I'm making a menu for the ds called SoulAnger's MENUdo. I am quite intrigued on how you guys manage your files.
On MENUdo, I have pre-configured the menu for this kind of file structure.

Directories
Games

My RPG goes like so,

NAND= firmware, and all ROMS (thats all i put on NAND) on the root

SD=
/MP3 (folder)
/NDS (folder)
/Video(folder)
/file folders (various hidden homebrew folders(ID1, data, nes, snemulds, etc))
-emulators on root (nes, snes, genesis, NeoGeo, etc)
-homebrew games/apps (DSO, moonshell, Ds2Win, etc) on root

(...iv'e got lot's of .nds on the root)

Thanks for the info guys.

Everything goes in the root for me, but I only have a 512MB card, so I really don't have anything on my card other then a bunch of saves, a couple games, and Moonshell.

My old setup was
/games
/homebrew
/emulators
Just a question. Will it be okay for you to return to your old format if the cart's firmware / menu wouldnt load nds files at the root?

A quick look at what my CycloDS looks like:

/Applications/

/Games/Nintendo DS/
/Gameboy Advance
(A lot more classics!)

/Music/

/Text/Stories
/Manuals
/Guides (for my in-game text reading)

/Video/Movies
/Music
/TV

BTW why not just provide a configuration XML where one can edit where their games and homebrews located on the card?

SD Card for my CycloDS. *Denotes hidden file or folder

SD\
|(1) NDS Games
|(2) GBA Games\
| |Classic & Mini
| |Goomba
| |PocketNES
|(3) Homebrew
|CycloDS
|DSOrganize*
|lameboy\
| |lameboy.nds
|moonshl*
|TEXT
|DSOrganize.nds
|GBA_ExpLoader.ini
|GBA_ExpLoader.nds

I'm working to get rid of "(3) Homebrew" since some homebrew either needs a config or folder on the root I'd like to keep the executable on the root with the config or unhide its root folder and throw the executable into it for access.

Im kind of stuck with the .ini can you help me SoulAnger or anyone else. I have a Acekard 2i for my DSi and I use the Menudo Assistant and configure it., but when i boot it up it turns to a black screen. i formatted my card FAT and have the same promblem! This is how my root of the card look like.

SD:
\Emulators
\GBA
\Genesis
\Homebrew
\NES
\Nethack (hidden, has to be in root for nethack DS, but hidden keeps if from showing in sakura)
\NDS
\Music
\system
....\Skins

/scshell
/DSRoms
/Homebrew
-Apps
-Games
-Emulators

/Bouncy Marble (hidden, needs to be on root.)
/Data (has to be on the root for powder. Hidden of course.)
/DS ROMs
/DSOrganize (Hidden)
/DSReader (Hidden)
/Hombrew
-Apps
-Games
-Emulators
/LemmingsDS (hidden, needs to be on root.)
/lmp-ng I seriously have no idea why I still have this. MS2 is way better. I guess it's for looks.
/Media
-Artists (as in, a list of all my artists in separate folders)
"-All movies" because I don't like scrolling down to the "M's."
/moonshl2
/pzmk (for puzzlemaniaks. It's also hidden).
/scshell
/SNES (since I need the directory of games in the root)
/StillAliveDS (hidden needs to be on root.)
/TTMenu (lol Triple Loader)
/vgh (I need the folder in the root. Hidden.)
/meteora_save
/snemulds configuration (I also need this in the root)
/moonshl2.nds
/MSFORSC.nds (lol Triple Loader)
/SCDSONE.nds (SuperCard loader, obviously)
/vghero.nds (needs to be on the root to be played, IIRC.)
/YSMenu.nds
/GEOWARS.sav
/SCDSONE.SAV (menu options)
/lemmingsconfig.txt (I'm confused about this one. It's a txt file but it's still for configuration...it doesn't even have configuration settings in it. It says to put this on the root so I did.)
/CONFIG.ini
/YSMenu.ini
/TTMenu.dat

Felt like posting my entire card in a spoiler.
