Emulation VBA Link having to save twice

Hi, I'm playing Pokemon on this emulator to link, but for the save to work I gotta save twice.I also tried VBA- M, but I get the same thing. The same save when transferred over to my EZ Flash 4 saves perfectly.
I know I could just play on the Flash cart, but I'm trying to complete the Pokedex so I use VBA Link to trade a lot ....... help?
