Hmm I'm still kinda sketchy about having people delete any official IOS's at all to begin with, and formatting the Wii at all. Is there really any need to? After doing all the other things the only thing that would basically still be there from any hacks would be the HBC, which you could also just delete through anytitledeleter by deleting the haxx ticket.
I feel like it's enough to just run:
NANDclean/Hack Remover to get rid of any preloader hacks.
IOS Downgrader
cIOS Downgrader to 3.2 of your region.
If preloader still loads, then install the system menu wad for your firmware.
Then Anytitle Deleter to delete any IOS above 200 (cIOS's)
Then if you really want to also delete the HAXX ticket to get rid of HBC.
And if need be format/get rid of everything related on your SD card
That should be enough to have a relatively clean 3.2 Wii from which you can do a normal official update to 4.0 or just start the guide over right?
There's not really much of a problem with having IOS 38,53,55 on 3.2 as some games would need those anyways. And having IOS61 should let the shop channel still work, and those IOS's aren't like patched or anything either. I suppose IOS60 would still be patched, but you could install a normal one over that instead of deleting it (before you go through the process of deleting the other stuff after downgrading).

I don't really like to advocate "starting fresh" to begin with. I feel like most problems you have would be easier to just fix from where you are than trying to just get rid of everything and start over, likely doing the same thing anyways and getting right back where you started.
And if you really wanted to be able to easily just start fresh the best way would be to have installed bootmii to boot2 before doing anything and making a nand backup of your virgin state.
