What worked for me was I used svdt to backup save00 (basically the save from the first slot in OOT) and system.dat. I started up OoT with ABXY held to wipe all data off the card, then I told the OOTHax installer to install into the 2nd save slot. I then copied save00 and system.dat back over. Now I have my original backedup save + exploit installed and from what I can tell they both work just fine (though I haven't tried saving into my original save again). However 1 save is probably all you're going to fit on there, so if you have multiple saves you're out of luck..

And how have you managed to have that extra file? Just doing it?If you have an actual cartridge of OoT3D, you can't, unfortunately, because there isn't enough save space. There's enough for one save file and the payload, but it takes up pretty much all the available space.
With ninjhax 2.1, you could, because the payloads were 36KB, so there was still space for another save file, but since 2.5 the payloads are 42KB, which doesn't leave you with enough space.
If you had the digital version from the eShop, you would be able to do that, because the digital version has access to more space for saves.
