Homebrew Transferring save game from .3DS to .CIA

Hi,

I am running a new 3DS XL running on REI 10.7.0.32-U. I was using the Sky3DS+ to play .3DS before I installed CFW. Now, how do I transfer the save file on the .3DS to the .CIA file? I used the Save Data Manager and was able to extract the "main" file (I am thinking this is the save file) from the game. How do I inject this into the .CIA file as I don't think the Save Data Manager is of help.
 
I have managed to install Save Data Filer. I tried searching on how to use this, any tips? How do I first identify the game on my Sky3DS+? to export the game? And what should I exactly export?

The cartridge always shows up as "CTR Card" Use the option that says "Export user save data" (or something similar), go to the SDMC tab and find the most recent save and use "Import user save data to SD card" to import it to the CIA copy. You can also use the official Save Data Transfer Tool.
