So, I am playing Pokemon Omega Ruby. And there is this part in the game where when I engage a battle with Team Magma, my ROM completely crashes. Like, I would start the battle, and the entire ROM crashes.

So, I found another ROM of Pokemon OR, however, when I used that ROM, my save file was not being detected by that ROM. What can I do to transfer the save file from the old ROM to the new ROM?

    I am using Gateway 3DS, 10.6 Firmware.

I think Pokemon save files are stored in the rom.
If no one thinks of a better idea, you could get a .cia version, and use JKSM to extract the save, and inject to the .cia version. There's a guide around for converting Gateway saves to .cia ones.

oooh... crap. I deleted the rom that kept crashing. I guess I don't have the titleid.sav file of the Porkemon OR either. Damn, I guess no more pokemon for me then.
