Why? The code for the flashme works like the hardware passme.

No it doesn't. To the user it may seem that way but passme and nopass devices use significantly different methods. Flashme's firmware protection doesn't come from it stopping malware from trashing your firmware but its recovery code that allows you to reflash even if the firmware has been overwritten.

Couldn't you have it ignore code, or prevent flashing?

This isn't really feasible w/o the flashcart "virus checking" everything you try to run from it. Then, I suppose, it could refuse to run that software; but it can't really stop code from overwriting the firmware once the code is running unless it was patched before hand. Refusing to run any code that writes to the firmware would be a bad idea though as it would "break" every wifi enabled game there is... That's where the wifi settings are stored you see.

Let's be realistic, the best cart should be 100% compatible and in microscopic size. You place the cart on the ds and it integrates itself to the ds itself and accepts voice commands, no patching, no work. Just say "play rom ### or play rom name" and it executes instantly. It'll keep an active database by itself of all released games and downloads them itself wirelessly. And oh yeah, it'd better wash my car daily as well.

Well, you would only need to add NOR memory to R4 and change the firmware to preload a clean rom in there (no need for patching on the fly, which means 100% Download Play support and 100% game support) and also implement EEPROM (64kb would be fine as it would also work with games who only require 8kb) and 512KB of flash for game-saves. The firmware should save EEPROM/Flash contents back to the microSD after resetting the game.

Everything else (excluding the tri-functional expansion card) could be done on the software side. Oh, and BTW, you couldn't implement 100%
homebrew compatibility. I guess you could integrate a function that auto-patches DLDI / MK3 / MK2 drivers with it's own and a function that preloads .ds.gba files to the expansion card's RAM. But nonetheless, such an adapter would be extremely hard to produce.

Your flashcart idea is pretty good, but I have a few things to add:
One Micro SD slot in the slot-1 card, one in the slot-2 extension. There would be internal memory in both the slot-1 and slot-2, ranging from 256MB in each (the cheap version) to 2GBs in each slot (the premium one)
For the Lite version of the slot-2 extension card, it is glossed by the same people who did the gloss on the DSLite (So that it looks perfect in there), and maybe even gloss for the parts of the slot-1 that are visible while in the DS.

Regarding the DSbricker protection, Moonshell and Rein have a nocrashme tool built-in, so I would expect that someone else could integrate this into their OS.

That's all I have...for now
