I had the same problem, i dont know if its the emulator or the rom im using, i ignored it since i have it on All-Stars and Lameboy (or whatever the DS GB/C emulator is).

2 options:
Either use a different rom, or when pressing start to play it, hold the button that you've set to be A (default is Y is B and B is A, so if you haven't changed anything, then hold B while pressing start)
