If I removed games from one microSD card, and wrote them to another, would the saves also be deleted, or would they stay? I believe saves are stored on the gamecard, but I just wanted to be sure.

i always do a backup of savegame that i wanto to keep.
Is your question if the savegames still alocating space in microSD?

I'm deleting all of my games from one of my microSDs and writing the ROMs to another one. Do I have to restore all the saves or just leave them there?

You have to restore them. Or it will read it like a new cart.

Be careful with EEPROM-NO files like Pokemon. They save to 3DS SD but you also need to restore the backup save.
