I got a system error message on the bottom screen when downgrading on my New 3DS XL. I restarted the 3DS and only got a black screen. I removed the microsd and everything worked fine. So I formatted the microsd to start again. But now the New 3DS will not recognize the card. I even used SDFormatter to overwrite and then mini partition tools to format as FAT32 and it won't recognize it. It will still recognize other microSD cards though. Is there any fix for this? The card still works fine on my PC. The only other one I have at the moment is the default 4GB microsd. If I downgraded with that one, how easy would it be to switch over to a new microSD card in the future? Could I just copy the contents of the card to a new one?

Has anyone had this happen to them?

Sounds like Frankenfirm. Try browserhax, If the browser won't start, then you have to grab cubic ninja and launch sysUpdater again.
And your micro sd: write it full with data trash (use h2testw) and full format it via Windows (don't use quick format!) . Maybe some bytes on your Sd make problems.

I want to finally downgrade my 3ds today but ran have some questions that is giving me some stress so any help would be appreciated:

1) Everyone seems to be using menuhax and browserhax for downgrading but has anyone tried oothax with success?
2) Just found out smea released hax 2.6, has anyone downgraded using hax2.6 yet?
3) I havent installed oothax yet and plan to do so before downgrading. Is it possible to install hax for 2 different FW payloads? (i.e. install 10.3 fw hax on oot and 9.2 fw hax on ironfall)
4) Smea's boot.3dsx file has decreased from 718... bytes to 493... bytes. Is this significant in anyway or just his work cleaning up the file?
5) Is formatting the 3ds or sd card necessary when downgrading? (is success related to this in any way?)

You don't have to, but please: don't use safesysupdater, it causes more bricks on n3ds systems.

My N3DSXL was on 9.9E. I upgraded it to 10.3 before doing the downgrade.

Put the original boot file back on the root of the sd and the boot file that is there now back in the sysupdater folder

Also, install menuHax

I dont realy get what you mean by original boot file but i installed menuHax and it worked.
At least it started and currently i have a black screen with the blue LED glowing lets hope everything went good
