Hacking Screen-protector on grid-screen phat DS

Ever since I applied another screen-protector on my phat DS, now the grid-screen feels like it has been "comperessed" by the card I used to apply the protector bubble-free. To clarify things, before it felt like there are two separate layers on the touchscreen, now it only feels like there is one.
Does that cause any damage to the touchscreen? It doesn't seem to affect functionality, except a slightly shaking crosshair in Dementium when I aim (might be gameplay feature tho), but it stops shaking when I remove the stylus from the screen.
 
Anyone has a clue what I'm talking about? Now I've applied a Hori protector, but the problem still remains, and because the touchscreen lost it's "two-layer" attribute now I need to touch somewhat harder for it to register. Could it be broken beyond repair?
