Gaming School me please

Could someone school me on how to organize my saved game files? When I look at what's on my microSD, the saved files from each game is right next to the game file itself. This causes lots of clutter. So I was wondering if it was possible for me to be able to save games to a seperate folder if I make one. Is this possible? If it is, would the game have any trouble finding it when I attempt a load-up of that file?

Why have tons of folders?
It'll be a waste of time to navigate through the flashcart and computer.

I used to just dump all the roms in the Games folder then sort them by the filename.
Filename would be [XXXX] - Name of game here.nds
Then I had this batch file which would back up the saves.

It drives me up the wall when people use crap filenames like mariokart.nds, PATCHED POKEMON BLACK.nds, lookatthisfilenameisn'titlong.nds
 
I like to keep things organised. Plus it allows me to navigate through the card on my PC without having 3+ files per game (.nds .sav .cc).

edit: I also hate names like that

I always change the name after downloading. M4RI0_K4RT_D5_PATCHED_[insert name here]_DONWlOADEDFROM_[insert ROM site here]_WORKING.nd5

Me too, when I get a rom I always rename it to it's appropriate name or its series name and then the number of its place in the series.
