Homebrew Safe to update N3DS from 11.4.0-37U?

Hello,
As it's always best to confirm here whether or not updating the firmware is safe, I've come to ask once more. I have a N3DS currently running on 11.4.0-37U with B9S installed (I believe that's what it's called...the replacement for A9LH) as well as Luma3DS. Would it be safe for me to update to the latest firmware through the official update method through Settings? or would this block me from using homebrew applications and installed .cia games?

11.6 is still using the same FIRM as 11.4, so it’s safe to upgrade to it. It’s perfectly fine to upgrade through the System Setting
