It shows a A9LH to b9s but nothing else on the site, by the way I have some GBA cias installed to sysNAND, won't cause malfunctioning?
Are you sure you have A9LH? I didn't think rxTools was ever compatible with it. If you're sure you do, follow https://3ds.guide/a9lh-to-b9s (you won't lose anything) and if you have menuhax like I suspect you do, uninstall it by booting into sysNAND and changing the theme, then follow https://3ds.guide from the beginning.

You can keep your emunand as it is.
A9HL and B9 still have support for emunand.
An emunand is just a "virtual 3DS" on your SD Card.
Use 3ds-multinand tool to make a backup of your emunand (just in case).
You should not restore your emunand to sysnand since you already modified the friendcodeseed, this could cause trouble later on.
If you really want to get rid of your emunand, just format the card.
