Hacking Real time saves on the cyclo

I just started using the new 1.3, and have a question about real time saves. Once enabled, do you have to do something special in game to use the real time save, or do you just save as normal, and the RTS is automatically used?

I just tried it out with Zelda, and when I restarted the game, I returned to the start of the level like usual, so I am a tad confused.
