I wonder what was wrong and what was done to fix it... there is no new commit, maybe a file in the zip was wrong missing or corrupted, somehow?

Agreed. ^^ At least, Atmosphere and sys-patch work properly for the time being.

Issue updated saying to retry download and check the hash, site was caching the old version.

Despite having the correct ZIP extracted and reloading Hekate to reflect the changes, I still get the blue screen.

I was looking at the file in the commit Ethelbert linked earlier, it might be cool to add fs signature patches in the code so hekate would do it by default without needing external patches.ini and the line in config

It wouldnt be very useful, but it would be cool to have custom built hekate patching fs signatures by itself, with custom build atmosphere without loader signature checks, and you just have es patches on sd in exefs patches

Might be a fun project to work on later

Fix provided here for the latest hekate v6.2.0 & Nyx v1.6.2. No more blue screen. ^^
EDIT: Some users are still experiencing issues, so do check the issue thread for more info about troubleshooting if needed.

I'm using this one. Apparently, it's the latest one for now. Note that I've tested only ACNH to see if it works and it does indeed work. Logs show that they work as well.
