By crucial I meant what files I need to load my sysnand lol.
Ah. Well just files like arm9loaderhax.bin and the necessary files that go with each cfw are the most crucial then, but like I said, you can download all that, so nothing's really important that you'd worry about formatting an sd card.

I hope that made sense.

Easiest way to remove emuNAND if you care about nothing? Use a partition manager and just extend the FAT32 partition to fill the entire SD. Quick fix.

Though if you plan on trying to moves saves etc over, then you should follow the guide for injecting various partitions.

This would keep my sysnand intact i presume?

Yes. Either way works though. If you don't have much data on your SD though, it can be faster to format and copy back if you don't have a partition management software installed. I did it mainly because I had 30-34GB to copy and was working on a super old laptop at the time.

I used EaseUS partition manager,I managed to clone the emunand relatively easy without mashers guide which seemed a bit more complex. On a n3ds without arm9,is there supposed to be a nintendo 3ds screen each time you turn it on? Because as of now it just turns on directly into sysnand.
