A9? Is that what you call Arm9LoaderHax, or A9LH?I've been getting this issue when I try to use free shop, haven't had it when installing stuff with FBI or devmenu. Trying what was said in the previous page didn't have the 3ds prompt me with anything or change anything. I'm on a9 and newest Luma, same error as the op found this thread googling it.

-check the cias in another 3ds
-change directory of cias
-use fbi latest update or best
-delete the game corrupted or last cia installed (i install a jpn game) rf cryptofixed fs 100% legal
-use another sd or format the sd (format is only temporarily)
-use another cfw and sd
-buy a new console

PROBLEM:
You're mSD is bunked.
You're mSD is perma-locked. Go ahead, check it in Diskpart. You can't undo it either. This is a failsafe feature of mSD cards.
I had to buy a new one (same error/issue). Couldn't even get it to reformat. Which means it locked down after exceeding the write limit. So I now have a permanent physical backup of my old 128GB mSD. Funny thing is, you can READ the mSD, correct? Yeah... but you can't WRITE to it. Hence the FBI and 3DS error prompts when trying to install/update. It can read your files. It just can't write/delete them. You can try to reformat, but since you can't WRITE you just end up wasting time. Same goes for writing files to mSD. It -LOOKS- like it worked, but take it out, pop it back in to PC, and guess what? That file isn't there.
So what's happening here?
After a while the mSD starts to fail and locks itself from writing which you can't fix. I tried. Even used DiskPart, etc.. However, this does give you time to copy/backup the files before it really does die on you.
NOTE: I did not try using LINUX Terminal yet. There may be hope... but I just didn't have time to boot into ULBD to see if I could get it to reformat/unlock.
However, I have seen this happen before with phones/devices and it has nothing to do with encryption or unit. It's the mSD going bad. So it perma-locks itself, giving the user time to backup files before a complete meltdown.
SOLUTION:
Buy a legit Samsung mSD same size or more. Stick to the white + orange/red EVO mSD's. Orange=slower but more reliable. Red=faster but might die quicker. Don't buy the green ones. Just, don't.
And don't buy from eBay. I highly recommend Newegg!!! Especially since 128GB dropped in price.
Be careful on Amazon. Some are legit, a lot aren't.
Once you get your new mSD, format it to FAT32 like usual and don't delete/merge the empty/unallocated partition. If you can still read the files on the old one, copy them to PC/BACKUP and transfer to new mSD.
GOTHICIII won this one. When buying a large mSD, buy a trusted brand. The 32GB mSD's are pre-formatted in FAT32 (most of the time) so no issues there. 64GB+ and you have to force the FAT32 format to get 3DS to work with it.
But eventually all things must die. And FAT32 takes a toll on the mSD. So get one worth the bang for your buck.

Following the hack of my 3ds in 11.9, I had the same problem for fbi with the cia. Like what was wrong with the TWL partition.
I have searched for a long time and found the solution is all it takes is to format your SD card with another utility than Windows and let the allocation unit size chosen by the program.
