Salam, breda. Inserting a flashcard in your DS/3DS doesn't make it hacked or softmodded fully.
The end. But in question to your Pokémon, if you didn't use cheats like full health or whatever, you're fine.

Did you use cheats to catch them?
Pokemon caught legit on a flashcard are still legit Pokemon, but you will most likely have to trade them over to a legit game to transfer them to X and Y.

Even if they're not modified, you won't be able to transfer them if you don't possess a real cartridge.
