It gives you two separate folders for managing data. Basically, this means your sysnand and emunand can act independently of one another as they install and read data from two separate folders (On your SD card). The benefit is that you don't end up with strange occurrences (Like games rewrapping on boot, etc) because you're not sharing a data folder between two nands.

Unless you have some pressing reason why you can't unlink them, you should just unlink them.

Your nands act like 2 seperate 3ds systems instead of sharing all sorts of data which can be a hassle (see above)

1)Get rid of the gift uwrapped bug.

2)Use Menuhax autoboot freely without a loop-freeze. (Linked nands use the same theme data, upon loading emunand it tries to loop back to Menuhax resulting in your system freezing).

3)System keeps files apart (If nands are linked, and you go to system settings > 3DS software it will delete stuff installed in the other nand).
