I just realized I am going to have to get a new SD Card (bigger one) to house all the .cia files I am getting. Is there a way for me to copy over the game saves/progress from my current SD Card to the new SD Card I am getting?

If you just copy the contents of your sd card onto a new one it should be fine

You can not play .3ds files without a Sky3DS/Gateway flashcart (You can install .cia files with just A9LH, which the link below lets you install)

Following the guide you linked to and getting the most recent version of SafeCTRTransfer -> Step 3 states to

1. Copy the 2.1.0 .bin and .bin.sha from the CTRTransfer .zip to the /CTRTransfer/ folder on your SD card

However when I view the extracts from the .zip file I only have a .bin file, no .bin.sha file?

1. Copy the 2.1.0 .bin and .bin.sha from the CTRTransfer .zip to the /CTRTransfer/ folder on your SD card

I followed the tutorial to a T and am up and running now. Will someone correct me if I am not correct on the next steps...
1) Copy .cia files to the root of sd card
2) Use FBI to install .cia file to 2DS
3) Delete .cia file from root of sd card

Is there anyway to batch install or install multiple at one time?

In the folder with the CIAs, click Current Directory, then Install All CIAs.
