Hacking NUS NAND Builder nand.bin

Hi,
I just want to know the difference between a nand.bin that was created by NUS NAND Builder and an untouched nand.bin, because Show Mii WADs can't handle nand.bin's from NUS NAND Builder, even after flashing them on Wii and making a new nand.bin using bootmii. What's the difference?
