Is the xbox 360 analog and the 3DS analog the same size?

No the part where you put your thumb on has a diameter a little bit smaller then a 360 stick, at least on my 3DS XL.
But you can't really compare the two sticks, they feel pretty different. If you are unsure if you like the 3DS circle pad you should try it out at a demo station.
