Ok, it wasn't creating for some reason because my console clock was still on January 1970 after following the guide. I wonder if all the problems have been caused by this. Anyway, here's the log:

when you run the homebrew, do this
Press (A) to check titles
Press (X) to output titles to file
this should generate check.log

It is not doing it :S

When I press (A) should I not see some output on the screen as well? If I press (A) it shows nothing, then press (X) and still have the same files.

EDIT:
I am stupid, this will not work for you as you are not on 9.2
I will see if any bin files exist for a 3ds on 10.7

It seems I can generate a bin file for you to use as long as I know which console region, old or new 3ds model, and the firmware version you are running this checker tool on

I've been checking, and I think I found a pattern. The applications that give me this problem are US or JP, European don't. Still odd, considering that on my Old 3DS it updates / go online without a problem whatever the region is. Aside from the different console versions, the other differences are:

New 3DS: RedNAND made after a downgrade with clock system set 1/1/1970, only used with Cakes FW before, now AuReiNAND

Old 3DS: EmuNAND from system version 9.2 never downgraded, used with rxTools 3.0 before, now also AuReiNand.

So, are USA or JPN games those which prompt you to update them?

That's completely a COMMON and EXPECTED behavior. Since you cannot download an American update from an European console.

If you're talking about the eShop prompting for update when starting it, that would the issue.

Edit: Oh, and if the games are those prompting the updates, those are updates for the games, not update for the console firmware.

Yes, it prompts me to update the game and when it tries to, then it asks me for a system update.

That's a strange issue.

However, if you say that happens only with American and Japanese games while your console is European, simply don't try to update them through the eShop. It will never work, even if the eShop didn't prompt for an update when getting the game update, the game update would simply fail. If you want to update out of region games, you should install the CIA files of their updates.

You say European games doesn't have the issue, so they do update as expected, right? So, everything should go fine with your console.

Edit: Now, if the eShop prompts for a new firmware update, even when you're trying to update an European game, that's a real issue.

Sorry? I didn't understand your question about rxTools. However, anything CFW related shouldn't have any effect on updates (only if the CFW is out dated, it wouldn't load emunand).

No matter if you're on SysNAND or EmuNAND or RedNAND. This is always true on both O3DS and N3DS:

You can't install out of region game updates directly from your console's eShop, no matter if the games are region-free patched, nor if they work online. You will need to find the updates as CIA files for installing them.

You can install game updates directly from your console's eShop for games of your own region.
