how many folders, games, badges, does he have on his home menu?
Well, not that much since all of his games and CFW apps don't appear there. Only cartdridge games and games that are in the NAND.
Also, the theme he selected with Anemone3DS still appears.

We checked in the Activity Log and it said 85 games played. Probably this isn't the best way to check it but that was what I thought.
The titles count installed on HOME Menu does not necessarily have to match what has been played in the Activity Log.

Other than exceeding the 300 titles limit, there are three (3) causes for games to go missing.

(1) The encryption between the NAND's movable.sed KeyY and Nintendo 3DS/<ID0> subfolder do not match.

(2) The tickets are missing. This often occurs when restoring a SysNAND *.bin image made before those games were installed.
  • Use faketik to restore with fake tickets.

(3) The 3DS database is damaged. Only GodMode9 can recognizes those games in Search for titles.
  • Use the CTRTransfer (Type D9) - Rebuild 3DS Database.
    • For lots of installed games, go with Option (A) Quick. * NOTE: The reported install sizes will be wrong (3-4 blocks per title).
    • If your previously used SD card had a reported error in H2testw, go with Option (B) Full. This will determine which titles have data corruption when they fail to get dumped back into CIAs.
    • If you have your own backed up set of CIAs, go with Option (C) Manual.
  • :!: Reinstalling a game CIA will overwrite and delete whatever save progress it had. This script avoids the hassle of pulling out and restoring the saves after reinstalling the CIAs.

THINGS YOU SHOULD DO AFTER THE GAMES ARE RESTORED.

[1] You can mass unwrap the HOME Menu icons using Cthulhu.

[2] Backup the saves + extdata for all the 3DS games using Checkpoint or JKSM.

[3] For certain games like Super Smash Bros 3DS and Animal Crossing: New Leaf, these require special attention as they have something called Secure Value.
To reset (all at once) the anti-cheat save protection, delete this specific NAND file.
  • [1:] SYSNAND CTRNAND/data/<ID0>/sysdata/00010011/00000000
  • :!: Be careful. Don't delete the wrong 00000000 file.

Hey, new update about this. We tried the solutions @TurdPooCharger gave us and none of them appeared to work. However, we were able to fix it by moving the Nintendo 3DS folder out of the SD Card and after that he was able to install games and such.
So, thank you so much for helping!

Your friend's o2DS has two (2) <ID1> subfolders where the second one was created after the failed CIA install through SocketPunch.

The failed install damaged the first <ID1> set of title.db and import.db.

When you switched over to using a different SD card, the o2DS defaults to creating a new <ID1>.

The <ID1> is different because this 32-char string is created based on the SD card's CID.
