microsd card making 3ds/2ds not work?

So I just got my (homebrewed) New 2DS XL back from an official repair from Nintendo, and it works, but not when the microsd card is in. When trying to turn it on while the microsd card is in, the blue light goes on but nothing happens. When inserting the microsd card after I already turned it on, it just freezes. I thought at first that it was just due to the repair being faulty or whatever, but I put the microsd card into my original 3DS XL and the same happened. I don’t have a computer on me right now so I can’t check whats in the card on there but I’m scared that they did something to the card because it was homebrewed.
also there was tape on the bottom of the 2ds that just said “SD”
so does anybody know why this is happening/any fixes?

What? The new card was completely empty before I copied the data back to the it, and I haven't done a System Format/Transfer. If Nintendo did that when they repaired my system, then that could explain it, I guess.

But you say your AR Games save data was there, so how could that be if Nintendo formatted your system..?

I suppose we can try doing this the hard way. Inside the "Nintendo 3DS" folder on your SD card, there should be exactly one folder with a long random name. (This is your "ID0".) Inside that folder there should be exactly one folder with another long random name. (This is your "ID1".) Do you have more than one folder in either case?

I have 2 ID0s. Both of them have an ID1 inside, meaning a total of 2 ID1s. 1 of the ID1s has 4 folders inside: "backup", "dbs", "extdata", and "title". The other ID1 only has "extdata".

Okay, next question. If you delete the Nintendo 3DS folder and insert the SD card into the 3DS, a new Nintendo 3DS folder will automatically be created. Does that Nintendo 3DS folder have the same ID0 as either of the ones in your backup?

Before deleting the "Nintendo 3DS" folder:
The ID0 and the ID1 inside with all 4 folders are called 509e0287fcfafa07fb889f134982292b and 9981014b3880f9625346313200035344 respectively.
The ID0 and the ID1 inside with only the "extdata" folder are called b521c34101e436c3911dd0913f716986 and 9981014b3880f9625346313200035344 (same as the normal ID1 weirdly enough, but that doesn't seem to be what matters here) respectively.
After deleting the "Nintendo 3DS" folder and letting my system generate a new one:
The new ID0 and ID1 are called 509e0287fcfafa07fb889f134982292b (same as the ID0 with the normal ID1 from before, so the answer to your question is yes) and e1cc016b383000175344313200275048 (despite the ID0 having the same name as the one with a normal ID1 from before, this one's only folder is "extdata") respectively.

Didn't really need all the numbers, but never mind.

What happens if you delete this newly-created e1cc01... folder and copy the 998101... folder (inside the the 509e028... folder in your backup) to the 509e028... folder on your SD card?

Did that, put the card in my 2DS and turned it on. Same blank home screen that I've been getting, but the time that it takes to boot up is finally normal (fast).

Well, that rules out the obvious, I guess.

The best solution at this point would be to start over with a fresh "Nintendo 3DS" folder, re-install each of your games, and then copy the save data out of your backup. You can identify what folder is associated with each game using https://hax0kartik.github.io/3dsdb/ . For instance, the E version of Harvest Moon: A New Beginning has a title ID of 00040000000EAE00 , so the game data is stored in Nintendo 3DS\[id0]\[id1]\title\00040000\000EAE00 . Save data is typically stored in a file with a ".sav" extension.

Some games, namely the Pokemon games and Animal Crossing, can detect save file tampering; for those games you will have to back up the save data with Checkpoint and then restore it right away after copying the save data out of your backup.

Alternatively, it might be possible to rebuild the 3DS database files using https://gbatemp.net/threads/release-godmode9-scripts-megathread.482150/page-9#DATABASE and thereby avoid having to re-install everything, but that might just make things more complicated.

Whatever you do, do not do a System Format, because that will change the encryption key and render your old save data unreadable!
