Hacking Menuhax theme problems

I just upgraded from 4.x to 9.2. It appears to work properly and my setup is:
-- 9.2 sysnand
-- 10.5 emunand
-- Linked sysnand and emunand
-- homemenuhax 2.2
-- boot.3dsx is ctrbootmanager
-- The ctrbootmanager lets me choose between rxtools.dat, boot_hb.3dsx, and GW.3dsx

1) I want to be able to use yellows8's .cia format homebrew launcher (as well as the homebrew launcher from the ctrbootmanager menu). However, menuhax looks for boot.3dsx and yellows8's homebrew launcher also looks for boot.3dsx. The only solution I found was to hexedit the menuhax file to change boot.3dsx to boom.3dsx. Is there a better way?

2) themehax allows you to choose a basic color theme. This basic color theme is shown when I don't use menuhax to boot the other stuff. However, if I use menuhax->ctrbootmanager->rx or Gateway for emunand, no theme is shown. Is it possible to get it to show a basic theme under these circumstances too? (Does having emunand and sysnand linked affect this?)
 
Because unlinking them seems to be a major hassle.

I tried it anyway. It fixed that problem, but it did indeed turn out to be a major hassle....
