After I downloaded the M3 Sakura software, on the bootup screen it says M3 DS Real, does this mean anything since I have a M3i Zero?

Also, how do you perform a Real Time Save? There is no documentation to tell you how to do this.

It says "M3 DS Real" whether you have an M3 Real or M3i Zero, so you have nothing to worry about.

For RTS, slide any ROM to the left (or highlight the ROM and press X) to access the M3 Sakura NDS Settings. Under Soft-Reset / Real-Time Save Switch, tap on either RTS option. Load the ROM, then press the button combo you chose for RTS (L+R+Select or L+R+Y). You can also tap the RTS Backup button in the NDS Settings to create two extra RTS backup files.
