I know right how awesome would it be if we could use the GC controller with either a 3DS,3DS XL or NN3DS or NN3DS XL using a mod like this one

Why would you mod a 3DS like that then, if the GC adapter and Smash for Wii U is coming out soon?
Just know that these types of mod require physically modding the system (soldering/desoldering). Usually it is physically destructive (aka not being able to go back).
Why not I will have the NN3DS XL soon meaning i'll have 2 3DS
Well, it requires a lot of soldering skills and electrical circuitry knowledge, and could very likely leave you with a broken 3DS.
Would the C-stick still be used? If not, I find it useless.
Not sure I just found this video & was curious is all guess we'll have to wait till next year to know hopefully this mod will comein handy for those that perfer gamecube controller
Combine this with the the capture card mod and I can see this making sense. Otherwise....Just no....Hell no...
That and good luck finding a way of using the touchscreen at the same time. A lot of games might force this. Super Trainer in Pokemon X/Y and ORAS for example. You need to use the control stick and the touch screen at the same time to play the minigame properly. Good luck with this ghetto setup! Perhaps if one replaced the entire caseing and somehow "merged" the 3DS console into the gamecube controller sorta like the portable N64/Gamecube mods floating around out there, then I can see this working. But as it is now....It's a novelty at best and just done for bragging rights.

Yea. I'm guesing because it's kind of niche (I feel like this is the right word lol) is why they won't do it, it would really only sell to a specific audience, unlike the Wii U adapter which everyone will be buying.
