Hacking Injected GBA Breath of Fire screen problem

I've done some GBA injections to run on my New 3DS XL. Most seem to be fine, however there is a problem with both Breath of Fire games. Part of the image goes up off the top of the screen and the bit that is missing poke up from the bottom of the screen. Does anyone know a way to fix it? Other than using the start+select thing to make it tiny.

Thanks, formatting the card with a 32KB cluster size seems to have sorted it. I did search beforehand, but I guess my searching powers are lacking.

It seems really odd that something like that could effect screen alignment. I can see how it would effect things like loading times or whether something can install or not,etc.
