So, the problem still occurs after you RESTORE an old SYSNAND backup into SYSNAND, and with a different empty SD card plugged in?
If so, then your SYSNAND backup itself must have some problems.

I suggest it's some kinds of bug in rxTools. I just tried 3.0 beta on my 2DS last night and after downgraded mset and booted rx Mode in sysnand I also have 3 black squares coming from no where on my home menu. These squares only show up in rx Mode, I can't find them in devmode or GW sysnand mode. I don't think you've messed up with your nand.

What is wrong with the older version of rxtools?

Experience will tell that 'trying to fix something that isn't broke' has a higher chance of breaking things than sticking with what isn't broken.

Try the original from roxas...

It's the same for me. Also, I'd like to add that this happened when I installed FBI and the Spider Browser into sysNAND.
