Decided to mod my old 3ds and now I want to bring it's saves down to the newer one. Anything I can download via FBI to send saves between them or the only choice is system transfer + restore?
How to transfer saves between consoles? (both modded btw)

You should backup your saves with JKSM and/or Checkpoint from time to time anyway as SDs tend to go bad for no reason all the time.
So… backup your save data and restore them on the target system.

idk about JKSM, but in checkpoint, you'll have to dump and restore both savedata and extdata too. Some games use extdata to keep progress, maps, inventory etc
Probably, the games on the target system have to be played a bit beforehand, in order to create dummy saves which can be replaced with these from the old system.
