I have a physical copy of Pokemon.
My N3DS is on sysnand 9.0 and emunand 10.6
I am using a gateway card.

I tried all the save managers but the .cia only open on gateway mode, not classic mode.
It will only read my retail cart on classic mode, not gateway mode.

I want to back up the save.

What can I do?

Not sure if this'll work but hey go, give it a shot anyway.
Boot into Gateway Mode like normal (not classic). Then remove your Gateway Card, and put in your Omega Ruby Card. Press Select, and it should say Gateway Card not found. Press B to exit the Gateway Menu and your Omega Ruby Card should show up on the cartridge slot. You should be able to use SaveDataFiler to extract the save now ^^

use jk's save manager

Since emunand are shared with all cfw including gateway. You can install rxtools, and then boot into EmuNAND with rxtools and use savedatafiler or nintendo's save transfer tool to backup your save file.

It works from gateway cfw no problem. Remove the gw card and insert Pokemon. Make sure that the Pokemon icon is seen in home menu. After that go to savedatafiler highlight ctr-card and Export the Save with y. The Save will be in /filer/usersavedata/<Date>/<Titleid>
