Hacking Homebrew calibration problem

using nitrotracker on my dstwo, latest update, latest 3ds update and the app works however calibration for the touch is way off. I have to tap a bit up or to the right for buttons to work. (obviously this is an issue for a touch based tracker)
I never had this issue on my ak2i. Is there a fix for this?

I have this issue when using DSx86 or DS2x86 on my 3DS. Booting it in native resolution fixed it, if you don't mind a smaller viewing area.
