There are two ways to hide files. The first way is to Press START to go to the Sakura GUI settings and check the box that says "Hide unsupported files." That should hide all the .neo, .cfg, .eng and .rom files, but it won't hide folders. The other way is to turn it into a hidden file using your PC. You can use this method to hide folders. You can safely hide any file you want, it won't affect the performance of the firmware or homebrew. But once you hide a file on your PC, you can neither access nor un-hide it from within Sakura, so only hide the files/folders you don't want to see.

Ah thanks Densetsu3000,

So if i basically hide everything on the root (all folders/files, except for the .nds) when i launch an emulator will they be able to see the directory? (or does the hiding only hide it when in Sakura)?

Thanks mate.

Yes, you might want folders like NDS and SYSTEM unhidden to play games and to select a skin, but if you hide all files you don't need to directly access should be fine.
