I literally just did this like 5 minutes ago. Make sure you are downloading the correct title use 3DNUS (New3DS titleid is at the bottom). I am using A9LH with Aureinand though so I dunno if anything will be different. I installed the patched agb cia using FBI on my Sysnand and the couple custom GBA games I tried ran fine. NOTE: You may only need this if you are using custom VC games. Otherwise, I think you have to install them to both sysnand (using minipasta) and emunand to have them work on emunand.
