They're saved on the SD Card and it won't mess anything up if deleted, it'll just appear as if you never played the game before.

The one in the DS. This MAY change when multirom is here. Beware though, save names are not readable, they are just a bunch of numbers so it's hard to tell what game you are deleting the save file of.

nice hint? put the file name into google with 3ds after it i.e "000400000009F100 3ds" magic happens

Search for your game and the savename is under "titleid"

The saves are named with the game's ID.
