Hacking GameCube Controller Suddenly Not Working In Emulators

I've been using a third party gamecube controller for about yr now with my modded wii with no problems. . .but now it suddenly hasn't been working properly.
I just used it for Beyond Good And Evil and it was working fine. But when I go and open it up now the controller wouldn't respond or it would respond as if I'm holding down the L trigger button or in other buggy ways.
I went and checked my other emulators which were also working fine but now they aren't. The controller works with other gamecube games and in the emulator menus but I can't get it to work with beyond good and evil and other games now.

Update(Attempted Fixes)
Gameboy Works fine
I tried redownloading Beyond Good And Evil-Didn't work
I tried to Update my Snes Emulator-Worked
I tried to update my CIOS's-Didn't work
I tried Updating Nintendont- Didn't work.

I Tried deleting the saved controller files for N64,wiisxr, since I'm assuming the files are overriding each other but still-Didn't work
