Some SD cards mount faster than others and any form of substantial delay when mounting may cause errors. The 3DS isn't used to such delays, its NAND is directly accessible and so are the cartridges, SD's are a whole different story. If your SD card unmounts during sleep mode or has some form of a power saving function that causes it to enter its own "sleep mode" when it's not accessed for an extended period of time, the 3DS will treat this behaviour as erroneous and freeze. That, or your SD is simply too slow. I suggest using a different SD card again (preferably of higher class, maybe a different brand) and testing whether that makes a difference.
