Hacking emummc not recognised... windows now sees partition!? 'unknown pkg1 version'

I updated to latest Atmosphere etc. but now hekate gives me a 'unknown pkg1 version' / 'emummc corrupt' message on attempted boot. The emummc folder is still intact on the sd partition, but weirdly if I put the SD card into windows, windows now sees the emummc partition as an actual empty fat32 drive with a file system and everything.

Did windows mess up my emummc partition? Can I just delete this partition and restore from the RAW sd files?

I am super confused, and don't want to mess this up, but I am pretty sure this is just a case of restoring or migrating or something. Any advice appreciated

Sound like your EmuMMC is corrupt. I don't know if there is any way to fix this other than restoring...
If you have a recent backup of your EmuMMC you can restore it. But you probably need to repartition the SD card first with either Hekate or TegraExplorer. So remember to backup everything from the FAT32 partition first.
Alternatively start over with an empty EmuMMC.

You (or someone else) must have accidentally clicked format on the message that appears when you plug the card in.
It doesn't just happen randomly from corruption.

nope. I have read elsewhere that this has happened to people. Windows 10 suddenly recognises the drive or something. No-one is sure why. Anyway, that instantly corrupts it. I'm screwed
