crediar released a tool for dumping DS & 3DS saves from retail game cards. You run this homebrew on a DS/DS Lite and swap out the flashcard for your retail game when asked. Then you can dump the save off the 3DS/DS card over WLAN to your PC running the included client software.

Having just tried this, it's very similar to dumping a game with Wood Dumper or Rudolph's WiFi dumper. Anyone who's used those tools will be familiar with the process. The file isn't hosted here due to the software asking not to rehost so grab it off 3dbrew.org. Anyway, tried it, and it works on my DSi for backing up DS game saves (don't know how to convert the dump, though).
