None of these are 100% enjoyable, but over 90%:
Pokemon Mystery Dungeon Blue - well it's a GBA port

By default the action is on the bottom screen, and the map is on top... I think there's an option (display mode D?) to have it on bottom
Tomodachi Collection (you'd be missing the top screen with status info, but it's not strictly required)
Nintendogs (except contests and secret commands)
Animal Crossing (except balloons/Gulliver)
The WarioWares
I think an early Mario game (64 or Mario Kart) has a cheat to swap the screens (technically it's a hardware feature so it's in theory applicable to each game)
