I lost my Super Mario Maker 3ds cartridge and ive decided to get it again on freeshop(once flashcart is delivered).Does it save your levels on your SD card or is it all lost?

Yes, it saves via extra data, which is saved on the SD card. I'm not sure if a new save would read existing extra data though.
