Homebrew Custom Firmware and New Software updates?

Hey everyone. I have a question about custom firmware.
If you have already put custom firmware on your 3ds. Then, backed up one of your cartridges and the game developer releases an updated to that game. What happens? Does the game get the update?

If you installed it as a cia, then it will auto update the game using the Eshop, or you could install the cia of the update.

You can safely update games that is in the same region as your 3DS via eshop update even on CFW, they don't care too much anymore.

The game is treated as an eShop copy, so updates will still work.
