Try to do a system update. if it does allow you on the latest firmware, it means its restoring the deleted files. if not, search it on google, you cannot ask of copyright material here.

OP, try doing a safemode update by powering off your, console, hold A+R+L+Up(DPad), press power then keep holding those buttons until you get to the system update screen, then accept the update and trying to install a Systen Settings cia afaik doesn't really work right.

... Or, perform a CTRTransfer (if nothing that was said above for the other people works for you, but first try with those other advices).

The config app is not a system title or part of retail 3DS firmware.

While System update, Recovery Mode, and CTRTransfer are great suggestions, they are not applicable in this scenario.

@Issei_Draw, there are homebrew apps that can do what config does.
