Hacking Chrono Trigger screwed me over

Today, I downloaded and played, ignorantly, Chrono Trigger. All is well until I get to the first teleporter, which is old news.

What I'm much more concerned with, however, is that now my Pokemon Diamond save file, which I've poured 75+ hours into, will no longer load. Just like Chrono Trigger before it, when I get to the main menu I receive a blinking green light and no response.

I tried to copy my save file onto my computer and make a new one, and that worked fine, but once I saved and restarted Pokemon Diamond, the same (blinking green light, no response) thing happened. I am now concerned that I have lost all of my save files that are of this type (a few other games like N+ seemed to work fine, but these games have much simpler save files).

So am I screwed, or can someone point me in the correct direction? I've got the sweats! My pokemon!!!
 
Backup everything and format your SD card. The file system has been corrupted. There's nothing you can do to save your files, but it might be the Pokémon Diamond rom instead of the save that has been corrupted.

So copy everything you want to keep to your computer, format (preferably using SDFormatter) and copy everything back.

By the way, always backup your saves. Your SD card could die, and you'd lose everything...
 
I have backed up my saves from a few months ago, so it's not so bad, but even the new saves seem to not work, and I'm scared to compromise my main file.

I formatted the SD and reinstalled the firmware. Then I put on a new copy of the Pokemon Pearl rom. I started a game, saved it, then tried to turn off/on the system and go back. I got past the title screen to the part where I'm able to choose to continue the game or start a new one, but the light is already blinking, signaling soon death. I click continue and get two black screens, and that's it.

Is it possible that my M3 Simply has been bricked?
 
I don't think it has anything to do with CT. I played without the fix for the first time and nothing happened to my other game saves.

Same, I play using an M3 Simply, and there IS no firmware fix. I played CT before I knew it wouldn't work, and nothing happened to the three Pokemon Diamond saves that are on the go in this household.
