CDecrypt not extracting all files

I'm pretty new to Wii U stuff and just doing a bit of datamining, and I've used CDecrypt successfully a couple times. But when I try to use it on the NES Remix v16 update, a lot of the files listed in the log are not actually appearing.

All of the files listed in \code and \meta show up in those folders, but only "Patch.arc.gz" from \content\sys\layout is there. I'm using the latest CDecrypt (4.8) and tried a few others in the 4.x range, with same results. Couldn't find downloads of any earlier version. Any idea what's going on?
