Make sure they are up to date, 9.0 changed some things and homebrew needed to be updated to support button input on 9.0+
If it still doesn't work, you can enable the compatibility workaround in atmosphere\system_settings.ini
Change:
enable_deprecated_hid_mitm = u8!0x0
to
enable_deprecated_hid_mitm = u8!0x1

that's called update ? right?

tried editing -atmosphere\system_settings.ini-

enable_deprecated_hid_mitm = u8!0x0 DOES not exsist in it.

The new firmware handles input differently. You need to update homebrew to compatible versions.
The config line is available to make the input work on non compatible homebrew.
And of course that line isn't in your config file. If it were, why would people tell you to put it there?
